I'm installing thru hull on my 16, can anyone tell me what I should use to block off the existing lower pipes

A little more detail is needed...What Kind of motor/Drive do you have? Most will require you to remove the Y Pipe and put a block-Off plate down at the Inner Drive. I Haven't seen it done leaving the Y pipe.

should have mentioned merc 350 with merc outdrive
Leaving the Y is probably a good idea, never can tell when you may want to install Q&Q to cut the noise. What I and several others have done is to use plumbers caps on the Y pipes ends they work great.
