What is the best way to fill the holes that were originally drilled for my K-Planes?

I like filling them with glass pre-wetted and stuffed in hard. I wait till it starts to kick off then I use a single edge razor blade and trim it flush. When fully cured you can sand it just enough to put a small of dab gel coat on with clear packing tape over it, which holds it nice and flat and alows you to force the excess out so you have very little finish work.

I have used Marine Tex on my Boston Whaler to fill in out board mounting holes I was not useing. I use hard wood dowels to replace the coreing and provide support, than fill in tight with white Marine Tex on both sides.

I use a tight fitting dowel which I recess into the hole about 1/8" Install with Resin the do the Gel coat repair MOP's way.
Marine Tex works well too but it will yellow so use the gel coat repair on the surface.
